Mrs. Brisby, a widowed mouse, lives in a cinder block with her children on the Fitzgibbon farm. She is preparing to move her family out of the field they live in as plowing time approaches, however her son Timothy has fallen ill, and moving him could prove fatal. Mrs. Brisby visits The Great Owl, a wise creature who advises her to visit a mysterious group of rats who live beneath a rose bush on the farm. Upon visiting the rats, Brisby meets Nicodemus, the wise and mystical leader of the rats, and Justin, a friendly rat who immediately becomes attached to Mrs. Brisby. While there, she learns that her late husband, Mr. Jonathon Brisby, along with the rats, was a part of a series of experiments at a place known only as N.I.M.H. (revealed earlier in the story as the National Institute of Mental Health). The experiments performed on the mice and rats there boosted their intelligence, allowing them to read without being taught and to understand things such as complex mechanics and electricity. The rats and Mr. Brisby escaped from N.I.M.H. and came to live on the Fitzgibbon farm. The rats created a home for themselves under Mrs. Fitzgibbon's rose bush, creating an elaborate habitation of beautiful chambers, elevators, and Christmas lights. However, the rats are unhappy in their dependence on the humans, who they are stealing electricity from, and have concocted a plan to leave the farm and live independently. Because of her husband's prior relationship with the rats, they agree to help Mrs. Brisby move her home out of the path of the plow. However, the evil Jenner and his unwilling accomplice Sullivan, who wish to remain beneath the rose bush, yet plot to kill Nicodemus during the move.

Some time after the Mousekewitz's have settled in America, they find that they are still having problems with the threat of cats. That makes them eager to try another home out in the west, where they are promised that mice and cats live in peace. Unfortunately, the one making this claim is an oily con artist named Cat R. Waul who is intent on his own sinister plan. Unaware of this, the Mousekewitz's begin their journey west, while their true cat friend, Tiger, follows intent on following his girlfriend gone in the same direction.

Robin of Locksley, known as the most skilled archer of the land, has just returned to England after fighting in the Holy Crusades, where King Richard the Lionhearted is also fighting. Robin finds that much of what he knew of England has gone to ruin, including his longtime family home having been taken away, all at the hands of the evil Prince John, Richard's brother who has assumed the throne in Richard's absence. Neurotic John is basically being controlled by the equally evil Sheriff of Rottingham, everything they doing to fatten their own coffers at the expense of the commoners and peasants. As such, Robin recruits a band of merry men to help him battle Prince John and the Sheriff, they who include: Blinkin, his blind longtime servant; Ahchoo, the misguided son of Asneeze, the man who helped him escape from prison while fighting in the Crusades; Little John, who seems to think that being called Little is only coincidental to the fact of he being a hulking man; and Little John's friend, Will Scarlet O'Hara, a master with daggers. In going to the palace, Robin falls in love at first sight with Marian of Bagelle, a maid of the court. Marian is looking for the man who has the figurative and literal key to unlock her heart (and more private parts). The Sheriff has his own eyes on Marian, he who in turn is the object of desire of Latrine, a powerful hag of a sorceress of the court. Robin and the Sheriff in particular have a fight to the death mentality to achieve their end goals, which for both are protection of the throne for their trusted royal, and the heart and cherry of Maid Marian.
